Prince of Qin is an action RPG set in a real historical setting during the last years of the Qin Dynasty in China 2,200 years ago, featuring the oldest son of Qin Shi Huang, crown prince Fusu. The player will encounter numerous historical incidents and characters during that time before the founding of the Han Dynasty.

The game balances team-fighting, with up to five heroes per team, with various strategies and tactics. The player is challenged by many enemies in more than 100 unique scenes accurately depicting society and architecture of the Qin Dynasty period. The game's novel features include multi-scenario and multi-ending systems, randomly created weapons, items and enemies, an equipment creating system and a sophisticated fighting system rooted in the ancient philosophy of the Five Elements.
There are a total of thirteen chapters in the game's plot. In each chapter, the player has to accomplish a primary goal in order to proceed to the next chapter. Concurrently, the player can accept some secondary missions and complete them in any chapter.
Fusu is ordered to commit suicide according to an imperial order by his father, the First Emperor. Meng Tian suspects that something is wrong with the order and stops Fusu. Fusu flees from Shangjun with Meng's help and arrives in the nearby Zhaocun Village. He makes a long and perilous journey back to the capital city of Xianyang to uncover the truth. Fusu is shocked to hear that his father had died and his younger brother Huhai has ascended to the throne as the Second Emperor. He meets his childhood friend, Huan Feng, and learns that there is something fishy about his father's death. He decides to enter the Tomb of the First Emperor to check it out.
Fusu enlists the help of Xiao Qi, a craftsman well-versed in the art of laying traps. Xiao Qi sends his disciple, Jing Wuji, to follow Fusu on his quest. Subsequently, they need to find Tian Gang, an expert who was involved in the construction of the tomb, to find out more about how to enter the tomb. Fusu learns from Tian Gang that he needs to be equipped with two items before entering the tomb: a Gold Toad Pearl to neutralize the poisonous vapour in the tomb, and one of the seven magical swords (Ou Yezi's five masterpieces and the Gan Jiang and Mo Ye swords) to destroy the Dark Alloy Gate. Fusu finds the items after a series of adventures around the country. He enters the Tomb of the First Emperor and explores the tomb carefully. He examines the First Emperor's corpse and makes a startling discovery that his father had been strangled to death and was poisoned over a long period of time. He leaves the tomb and meets Fang Zhong, who tells him that rebellions have erupted all around the land to overthrow the tyrannical Second Emperor. Fusu joins the rebel forces as they close on Xianyang.
Fusu witnesses the internal conflict between rebel forces led by Chen Sheng and others, which eventually leads to their failure and destruction. Fusu then joins the rebel army led by Liu Bang, under the alias "Ziqin", and he helps Liu recapture Fengxian County from a traitor. Subsequently, Fusu persuades his childhood friend Li You, commander of the armed forces in Sanchuan prefecture, to leave Sanchuan. Sanchuan falls to Liu Bang's rebel forces subsequently. Fusu and Li You return to Xianyang to rescue the latter's father, chancellor Li Si, from prison, as Li Si has been framed for treason and imprisoned by Zhao Gao. They fail in the prison break after Huan Feng betrays them. They defeat Huan Feng and manage to escape from the prison. Fusu travels to Julu to meet Xiang Yu and update himself on the rebellion situation. Fusu is disappointed with Xiang Yu's barbaric nature and ill-disciplined army. He feels that Liu Bang is a better leader as compared to Xiang Yu and decides to follow Liu Bang instead. He draws the comparison between the two leaders to himself and his father. He infiltrates the enemy city of Wancheng and helps Liu Bang's rebel army clear the last obstacle on the road to Xianyang.
Fusu leaves the rebel forces and goes to the Epang Palace to confront his younger brother Huhai, the Second Emperor. Huhai is murdered on Zhao Gao's orders and confesses to Fusu before his death that he was indeed involved in their father's murder. Huhai also said that Zhao Gao was the one who strangled the First Emperor and masterminded the events leading to the Qin Dynasty's downfall. Fusu breaks into Zhao Gao's underground palace and kills Zhao for revenge in the final chapter. There are several endings to the game, depending on the player's activities.
